De nos jours, sa structure a un style principalement gothique, mais aussi des éléments d’autres époques, car elle a subi des changements au fil des siècles.
La cathédrale présente une plante en forme de croix latine, avec une croix voûtée au carrefour de celle-ci, surmontée d'une abside en grès rouge à l'extrémité de l'autel principal. La nef, d'une hauteur maximale d'environ 18 mètres, comporte deux nefs latérales avec des autels ornés de sculptures baroques dorées, séparées de la nef centrale par de solides piliers octogonaux.
Son intérieur abrite sur le trottoir plusieurs tombes d’évêques et de familles nobles de Silves, ainsi que la pierre tombale de D. João II, décédé et inhumé ici en 1495, qui a ensuite été transféré au monastère de Batalha.
